At least it happens while downloading .xo with microformat updater.
Ill ask silbe for advices.

The bug is not present when copying a .xo file from a storage device to the journal, trying to figure what makes the difference...

Is this a DX2-only bug? If so, I suggest replacing sugar-datastore with the latest upstream release (0.92.1).
If you're firm about staying at a custom patched 0.88, you might want to take a look at commit b41b809 (metadata-only update sets filesize property to 0 #2229). Not sure that's your bug, but it's worth a try.

This bug is also present for .xo journal entries downloaded using browse. Probably a DS bug?
